Ezra,
Sabine, Zeb, Chopper and Hera infiltrate an Imperial prison to set out to
rescue Hondo Ohnaka, while Kanan finds an ancient force creature known as The
Bendu while connecting to Qui-Gon Jinn. Ezra uses the Sith Holocron to strengthen his connection to the Dark side. The Rebels use Hondo's intel to steal a squadron from an Imperial salvage yard. They succeed with the help of Kanan and the fleet.
When Maul takes the crew of the Ghost hostage along with the Jedi Holocron, Ezra and Kanan must recover an ancient Sith Holocron artifact from Bendu to save them. Ezra confronts Maul and combines the two Holocrons. Maul discovers Obi-Wan lives.

Sabine
goes undercover as a cadet in the Empire's elite flight academy to help break
out several young pilots wanting to defect to the rebellion. One of those pilots is Wedge Antilles however the defective pilots are captured by the Imperials. Sabine rescues them and escapes the academy.
Hera's
rebel supply mission to Ryloth becomes personal when she and the Ghost crew
brave overwhelming Imperial forces to recover a memento from her ancestral
home. Both Hera and Ezra are captured by Grand Admiral Thrawn and during a prison exchange with Hera's father, she blows up her ancestral home where the Imperials were using it as their headquarters on Ryloth.
The Rebels land on the planet Agamar in search of weapons and ammo with veteran clone trooper Captain Rex. They encounter an active droid army. The clone commander wants a last battle to determine which tactical strategy was superior. Kanan, Ezra, and Rex must rescue Zeb from clone troopers. The Empire arrives on Agamar and both the Rebels and the droid army unite against a common enemy who was the former Republic. The Rebels escape with the weapons and the clone trooper and the droid army found a common enemy with the Empire.
The Rebels meet with the crew of the Iron Squadron. Later their captain is surrounded by Imperial ships however the crew of the Ghost saves him. The Rebels join Hondo to steal proton bombs however the crew encounters sentry droids.
Agent Kallus is revealed to be the new Fulcrum as the Rebels infiltrate an Imperial factory while Admiral Thrawn is determined to find the inside man. Darth Maul wants information to destroy the Sith from Erza in exchange for keeping the Rebel base secret. He takes Erza to Dathomir to use the Night Sisters magic to discover how to destroy the Sith. The answer is Obi Wan Kenobi on Tatooine. The Spirit Night Sisters need to be repaid for their magic so they possess both Kanan and Sabine to destroy Erza and Darth Maul. After Erza saves both Kanan and Sabine from the Spirit of the Night Sisters, they begin to search for the planet of the two suns where Obi Wan Kenobi, who is the key to destroying the Sith.
The Rebels are tasked to find Saw Gerrera on Geonosis and find a Geonosian who reveals what the Empire was doing there. They discover poisonous canisters which was used to rid the planet of the Geonosians. The Rebels take the canisters as evidence for the Rebellion to use in the Senate however they lose them during their escape from the Empire.
Sabine returns home to Mandalore with the Darksaber hoping to unite the planet against the Empire. She stays on the planet and helps her mother find her father and unite Mandalore. Erza gets captured by the Imperials to rescue Agent Kallus while Grand Admiral Thrawn is tracking the identity of Fulcrum. After Erza escapes and Agent Kallus frames another Imperial officer as Fulcrum, Thrawn discovers the identity of Fulcrum is Agent Kallus so he plans to use him for the Empire against the Rebels.
Grand Admiral Thrawn is tracking the rebels who is escorting Senator Mon Mothma who is establishing an Alliance against the Emperor and his Empire. The Rebels escape the Imperial fleet and Mon Mothma sends the message to establish the Alliance.
Wedge, Chopper, and AP-5 are sent on a mission to retrieve Imperial codes for their attack on Lothal. The Imperials take over Chopper and use him to find the location of the Rebel base. However AP-5 believes Chopper has been compromised. The Rebels use Chopper to send a feedback surge back to the Imperials. Darth Maul and Erza arrive separately on Tatooine seeking Obi Wan Kenobi. The confrontation leads to the final battle of Darth Maul.
